Any crafting materials collected now go to a separate tab in the inventory and can be stacked in larger quantities. If you right click any crafting materials in your adventure inventory or chests, they will be moved into your crafting inventory.
You can locate this tab in the inventory section, by pressing B. You will find all of your crafting items in the tab with the Flux icon.
